Prior to pasting in a query sequence you must ensure that the consensus sequence is trimmed to the correct length. The positions of the target region with respect to the reference sequence are given in "SBT Loci Details" (left), and reference sequences trimmed to the correct position and length can be downloaded to aid contig assembly by clicking "Download Reference Sequences" (left).
